Currently, Plentiful Traditions 3.x - Extra Perks is overriding starbase building slots, according to a comment on the workshop page for More Starbase Slots.

Confirmed, see attached video. There's not much I can do to fix this, I was planning on making a version of More Starbase Slots that supported PT3 - EP, but it seems like the mod is pretty broken as is when used with MSS. I don't know if I'll bother tbh.
